Comments:
The transcription here has now been compared to the new high-resolution color image of this folio, which shows the very clear notation including the flats as appear in this transcription. There are two holes in the folio that show ink from the folio behind that can be seen in the film and in the new image: the first is over the sixth note group of the third staff system (FEDE) and the second partially obscures the top note of the binaria that is the third note group on staff system 4 (GE).
The image of the microfilm available through the holding library does not show the staff lines clearly after the first system, but the notes themselves are clear and typically their relationship is also clear. The final three notes are less clear, but their position corresponds to that of the final three notes of the Escorial manuscript as transcribed by Van der Werf and Cuesta.
